Dealing damage, even accidentally, will cause friendly NPCs to become hostile and will attack you. Resting at a Site of Grace will reset their position, but it will not reverse their hostility.
The moment they see you again, they will start attacking.

Accidentally trying to jump unto Miriel, Pastor of Vows inside the Church of Vows in Liurnia of the Lakes will count as damage and will trigger an animation where he cowers under his shell.
Talking to him after will result in him scolding you about the action and then revealing that you will need Celestial Dew in order to perform Absolution.
Absolution will absolve any sins you're carrying and will de-aggro any hostile NPCs, as well as resurrect any dead merchants.

Celestial Dew can be found all over The Lands Between but can also be puchased from certain merchants. One is Pidia, Carian Servant at Caria Manor, another is a Nomadic Merchant in Ainsel River.
How to Get Celestial Dews: Effects and Locations

Once you have obtained a vial of Celestial Dew, all you need to do is return to the Church of Vows and interact with the statue in the fountain near Miriel.
Your Absolution will be complete and you can check back on all the NPCs to see if they have reversed their aggro. You can also speak to Miriel further about Absolution.
